Refactoring of python bindings

The Python bindings have to be refactored.

Do you have something concrete in mind, or are you referring to the failing CI job (https://git.rz.tu-bs.de/irmb/VirtualFluids_dev/-/jobs/139229)?

I mean new names and co. Also, exist name conflicts with the Simulation class.

In !235 (merged) I renamed Simulation to CPUSimulation. With #104 we want to introduce namespace everywhere. With that we could revert the name to Simulation.
